Story

On a ruined tower in the middle of the ocean, Mega Man gets a big blue refractor. He defeats the Reaverbots that are blocking his way out and makes his way to the Flutter, which leaves the ruin. However, the Flutter has engine problems and crashes on Kattelox Island. From there, the Casketts try to find a way to repair their ship. However, when pirates attack the city of Kattelox with huge mechanical weapons, Mega Man decides to stop them. Mega Man defeats the armored robots that patrol the city, led by Tron Bonne, and those that besiege the city hall, led by Bonne. Their leader, Teisel, decides to attack the Clozer Woods ruins, but Mega Man defeats him too. Amelia, the mayor of Kattelox, tells Mega Man that the Bonne are searching for the island's secret treasure and that legend says that a great catastrophe will befall the island if anyone obtains the treasure. Amelia asks Mega Man to investigate the ruins of the island. In the forest ruins Mega Man finds a large yellow refractor. With it, he propels a boat in Uptown to get to the lake ruins and defeats the Bonnes, who have stolen the other boats and turned them into robot weapons. In the lake ruins Mega Man finds a giant red refractor, with which Roll and he repair the Flutter to reach the entrance to the Clozer Woods ruins. There Mega Man opens the largest ruin of the island, the main gate, hoping to find the reason why the island's reaverbots are activated. On the way back, the Bonnes confront the Flutter with their mother ship, but Mega Man overpowers them again and destroys the company. As Mega Man explores the depths of the main gate, he unlocks sub-cities all over the island. While exploring the three cities, he finds the Bonnes in the Old City and destroys their latest robot, a colossal monster named Bruno. When he accepts his defeat, the Bonnes leave him, although they plan to steal the treasure of the main gate once Mega Man has it. After using the three keys from the sub-cities to reach the depths of the main gate, Mega Man discovers a stasis chamber for the ancient robot Mega Man Juno, a bureaucratic unit of the third class of Eden, a space station orbiting above the planet. Mega Man accidentally wakes up Juno, who refers to Mega Man as "Mega Man Trigger," and discovers that Mega Man is suffering from memory loss. Juno claims that the island's population must be purged to better control it, and leaves Mega Man in a trap while he sets the program in motion in the deepest depths of the ruin. Mega Man escapes the trap with the help of Tron and Teisel and confronts Juno. Although Juno evolves into a giant figure, Mega Man defeats him. Even though Juno's body no longer exists, his last words transmit his backup data to Eden's systems and confirm the carbon purification process. Data gives the system new commands that stop the purification process and erase Juno's backup data from Eden. Data then reveals to Mega Man that he contains all of his past memories from when he was Mega Man Trigger. Mega Man had stored his memories in Data to prevent Eden from ever manipulating him. Data promises to restore Mega Man's memory when the time comes. The residents declare Mega Man a hero and the Caskett family sets off on the repaired Flutter to continue their journey. Meanwhile, the Bonnes sail on a small boat that Tron built from the remains of the other robots, with the colossal refractor from the main gate in tow.
